Simple explanation to your question I suppose: Spacefaring civilization probably has more than one vessel and a couple of guys, it just wasn't the same ship ;) Otherwise I agree with your assessment, I like the movie a lot but the need to connect it to the Alien franchise dragged it down. Forcing the Alien in the end wasn't necessary, just learning about the engineers, seeing the chair, is enough connection for me. You can leave the viewer with some questions.

Great reaction and reviews as always.The Engineer in the beginning sacrificed himself to add his DNA to the primordial soup that was just budding on earth, I guess.
