The reason 3 are "inside" it is because they make up the trunk of the Tree of Life from Kabbalah school of thought (specifically in Jewish mysticism, as can be seen from the terminology etc used since they are based in Hebrew). The "outside" slots are the branches/canopy of the tree (although in the traditional Kabbalah geometry, the tree looks more like what the Sephira crystals do, basically a crystal rectangle cube thingie w/ 1 of the nodes below it, but for the trunk purpose, the 2 slots in the bottom and middle of the rectangle 3D shape count as part of the trunk). In fact the Sephira crystals are in those specific slots because they denote Kabbalah hierarchy (not in any numerical ranking or anything, but as they are traditionally laid out based on their core concepts in the Tree of Life. This matches 1:1 w/ the numbers in each of the Spirits' names, including Mio/Reine for 0). These are quite basic things for anyone w/ generalist level of knowledge across the board of mythology/occult, as these are quite commonly used in RNG combos in various fictional fantasy etc settings.
